Can I keep brood stock for Banggai Cardinals and Pajama Cardinals in the same tank?
Will they be overly aggressive with each other?
I'm hoping I can separate the males when they are holding. Maybe some pens at the end of the main tank or the growout tank.

Although I would do this with caution, I don't see a problem. I have seen PJ and BAnggai cardinal pairs coexisting in reef tanks without aggression.

Banggai cardinals and pajama cardinals should be fine in the same tank but does anyone know what other pairs of fish could breed in the same tank as banggai cardinals.
Maybe clownfish or even some shrimps?

Yes,but with one caveat:if you plan to collect shrimp or clown larvae hatched in tank, forget it;banggais are efficient nocturnal plankton eaters!
